When updating a lot of software the installer fails if the program
has run in the last couple of minutes, the files are locked by the
system and cannot be overwritten. Not all, today Firefox and Microsoft
Edge updated fine, Q-Dir, Potplayer and Simplewall took several
attempts, OpenVPN GUI needed a reboot. It even happens with portable
versions on another drive. I'm not using any anti-virus or malware
scanner and Microsoft Security Essentials is disabled.

What could be locking these files for a few minutes?

In most cases, it's due to the fact that an application can not reliably
instruct other application to gracefully/safely stop using a resource.
Because an application may reject instruction from other application, or
those which are not part of its own set of applications.

Other case is due to a software bug where a software updater fails to
properly instruct its own application to gracefully/safely stop using a
resource.

Sometimes parts keep rinning. For years I have Outlook
Express tell me it needs to compact folders sometimes
when it closes; then it says it can't bvecause the folders
are in use!

Even Windows Installer has problems that way. If you've
just run an installer MSI file it may be several minutes, or
longer, before WI actually closes it and frees its lock on
the file.

Those aren't security issues. They're bad design issues.
Security might be an issue if you have something running
in the background that you can't account for.
