Are they really the same type of file (ie. dimensions,
transparency, etc)?

Please post the output of
file file.png
or
convert -verbose file.png /dev/null
for each of them.

I copied the *same* file into three places. On one place it works, in
other places it does not

I should note that all graphics programs can read and display them
anywhere.
Only whatever creates the desktop launcher cannot.
